The game was NOT written for you to think that Alex is a piece of shit, irredeemable protagonist. He's supposed to be somewhat of an asshole, but you're still supposed to root for him, according to dev interviews.
It's a weird situation where he's both the butt of the joke and disliked by characters in the story, but the story itself feels like it still expects you to root for him, like you said.
Other characters call him a piece of shit, but never really do anything about it, and Alex doesn't really lose anything. For anyone who doesn't mind spoilers:
the story seems to think it's about Alex learning that the world doesn't revolve around him. Except we never really see that character development actually happen. And in the end, the world LITERALLY revolves around him, so it diminishes the point.
I don't mind a story about someone entirely unlikable, and having the story end without them learning to be a decent person. But Yiik doesn't feel like it's actually aware that it's failing to do anything.
It's been ages since I saw the unupdated version outside of that one llama scene though. I can't remember how many of the jokes at Alex's expense were added after the fact.

Caim and the party from Drakengard are literally fantasy Hitler and his party of a racist priest, pedophile, child-eating cannibal, Caim's brocon sister, a dragon that wants to nuke humans, a soulless child, and a guy who's willing to sacrifice the world to fuck Caim's sister.
And they're still infinitely more likeable than fucking Alex.
