Pop-Up Parade figures are extremely easy to find in Japan. Surugaya and Lashinbang have a ton of them. It wouldn't be too hard to find them also in many of the other stores around Akiba like Mulan and Trader. It probably all really depends on the series and how popular it is with how many figures get made. Similar to PopUp Parade, Nendoroids are a bit limited yet there are some series like Kantai Collection which got a ton of figures but the series died down in popularity and you can basically find Nendoroids for that series in the 1000-4000 yen range where a regular new Nendoroid costs 6500-8000 yen.

Worst case scenario you can check Amiami and Mandarake (both have online stores).
